It's actually a canon plot point that Apophis is radiating dark miasma pretty badly, be it for dimension hopping from place to place, attacking, or outright forcing other living creatures to turn into horrible monsters that are at his beck and call. So he's pretty used to showing up as a pretty bad case of 'evil spirit' on most people's radars as long as they have some kind of 6th sense. If John asks him about it he'll just roll with it and blame it on Imhotep and his botched rescue attempt, since that left his and Djoser's shared existence kinda undead~♫
